There have been several post recently on smoothing out a rough bore or removing a rust spot. So I thought I'd let everyone know what I do when I come across this issue.

Wrap some 0000 steel wool around a bronze brush, add some gun oil to it and lap the bore 50 times or so then wipe with several patches. Keep doing this with the steel wool and patches until the patches come out clean. Note: You may have to add a little more steel wool occasionally to keep it snug in the bore.
If this doesn't remove it completely do this. Plug your bore and pour in Evaporust being cautious you do not spill it on the exterior of the bore as it will remove blueing. If you do wipe off immediately and with soap and water, dry and oil. Let it set for 24 hours then swab bore with dry patches.
